This guide will show you where to find every Optional Skill & Ability in Metroid Prime 4. Most are story-related. However, a few can be found in the special dungeons in the Desert area. Here are the locations.
Charged Fire Shot. Found in the dungeon on the western side of the desert. Open it by scanning and pulling down the orb. Once inside, burn the webs to open the door. Then, in the next room, burn the webs and move the platforms into position so that you can jump up to the door, where you will find the upgrade on the other side.
Super Fire Shot. Found in a dungeon in the northern area of the desert. Open it by shooting the orb with ice, scan it and drag it down. Once inside, scan the rings on the floor to activate them. Then shoot a Psychic shot at the purple orb in the middle to activate the elevator that will take you to the upgrade.
Charged Ice Shot. Found in the dungeon near the central-south area. Open it by shooting a thunder shot at the orb and then drag it down. Inside scan and place the purple orbs into the platforms on the side to get to the door at the other end of the room. You will find the upgrade on the other side.
Super Ice Shot. Found in the dungeon on the western edge of the desert. Open it by dragging the orb. Inside, freeze the 2 pipes on the sides so that the water pressure lowers the platforms. Go through the door to find the upgrade.
Charged Thunder Shot. Found in the dungeon on the eastern side of the desert. Shoot the orb with a Thunder Shot and drag it down to gain access. Inside, use the Turbo Morphball to reveal the orb. Grab it and place it in the hole at the top of the monument to reveal magnetic rails all around the room. Follow them with the Spider Morphball to get to the top, where you can find the upgrade.
Super Thunder Shot. Found in the dungeon to the south-east. Open it by dragging the orb down. Inside scan and pull up the 2 purple totems. Then shoot any totem with a thunder shot to activate the lift. Ride it to find the upgrade.
